JDM turbo engine swap into a 91-94 turbo

Besides the intake manifold giving people headaches, what else is involved in the swap?
Is the tranny any different than a 91-94 us spec, as far as how it mounts to the shifter cables?

I have _not_ done this swap, but a buddy of mine did just recently. He had to swap the water-cooled oil cooler off his old engine onto the JDM, as the JDM was an air-cooled setup. IIRC he didn't have any huge problems otherwise. He did have a hell of a time getting his tranny to fit up the first time because of the cross-member getting in the way, but has since not had the same trouble.
